The recent Esquire Mag story on the Dallas to DC last ride home explains many things about how things went.

We hear about a damaged casket, which can explain two log entries at Bethesda 20 minutes apart. The JFK body gets there, and then comes another Casket.

The story then is RFK takes and dumps the beat up and broken one in the ocean, as it could not be used for a state funeral.
